I don't have a lot of VC games, so I hope you don't mind if I include WiiWare titles in my list.
1. Lost Winds Best platformer on Wii by far and makes better use of the remote than a lot of first-party games.
2. Toejam & Earl in Panic on Funkotron I know I'm in the majority, but I prefer this over the original. It's a really great, quirky and artistic action-platformer. Really good cooperative gameplay as well.
3. Super Metroid It's a little bit down on my list because I still maintain that Zero Mission is the better game. It just has a lot more polish. Even still, Super Metroid is fantastic. This is where the focus on exploration really peaked in the series, before hint systems and overly-talkative computers were introduced.
4. Ecco the Dolphin and Ecco: The Tides of Time I'm not sure which is better, so I'll list them together. An incredibly difficult set of games with great visuals and an amazing soundtrack, even on the Genesis versions. Very slow-paced, so you have to set aside a lot of time to play it.
5. Gyrostarr Great fun with friends, but not very deep or rewarding.
Now, just as a side topic, these are the games I've bought and didn't enjoy at all:
Gunstar Heroes Too chaotic, and the coop mode is broken by the fact that the same button used to fire your gun is also used to toss your partner. This results in way too many accidental deaths by tossing him/her into a group of enemies or over a cliff.
StarFox 64 I just wasn't impressed. It's too generic, the free-range levels control terribly (and, by extension, so do the multiplayer dogfights) and everything looks very muddy, even for an N64 game.
